I think beam weapons should be able to be dodged, particularly if you destroy the weapon subsystems (if that's a possibility). There should never be any "undodgeable" weapons, but you also shouldn't be able to take down a dreadnought with a frigate. I think a skilled fighter pilot should be able to...

I agree, I think that the faction system as it is will handle rebellions pretty well. I do however think that there is room for a morale mechanic, in that if npcs are unhappy with your rule for whatever reason, it begins to show in their work.
